edit: oh ya, how low do you let your guy get in energy before you give him a day off? like 80-85%?

Go to the manage tab and then down to depth charts. I believe that in the depth charts you will have three options and I cannot remember what they all are but the third one is disabled list. That is where you need to look.
In setting up your 'chise, did you have lineup/injury management on or off? If you had it on, then the computer will automatically handle those situations for you. Your injured players will still be listed on the DL which you can find by doing what I said before.

Not sure what you are asking so I am going to take a couple of stabs. There are a couple of ways of having your player regain or retain his energy levels throughout the course of the season without removing him from the lineup.
The easiest and most obvious would be when there is a day off that is scheduled. Day off meaning no game is scheduled for your team on a certain day. The next game, all your players will have regained much if not all of their energy.
The other way would be to edit each player. When you go to edit your player (found in the Manage --> Roster --> Player Name --> Edit Player) on the first screen where it has his name, position, height, weight, jersey number, and all that other stuff, you will want his durability to be a very high number, like 100%. That way he will retain full energy levels even during long stretches without a day off. I believe that most players are set for the 70 - 80% range. This works with position players and I am not quite sure how this would work for pitchers as they also have the stamina slider to work with which would be found much later in the edit player options.
Hope this works for you. If this is not what you were looking for, then please clarify what you said.
