So I signed Ben Sheets to a 3yr/5.25mil deal. What if he actually signs with another team? Will the living rosters move him?

If you're talking about signing him in a franchise then, no the living rosters will not have any effect on that. If you're talking about you putting him on your team through the main menu management section then yes it will move him back to Free Agency or whatever team decides to sign him. One way around it would be to download the rosters manually and then rename it so when the living rosters updates it won't overwrite your other one that you manually downloaded.
